For some time now, when I import a .MOV video from my iPhone into Shotcut, I get this message! If I refuse, is this really a problem?

For simple projects it is safe to refuse. Worst case scenario, for iphone video, the preview will be a few frames off when cutting the video compared to final result.

You can cancel and edit without conversion. Then, if there is a problem manually run Properties > Convert on the problematic clips. When the job ends it replaces the clips in the timeline with the converted file. You should still review after that change, but now it will be much more deterministic.
