When I’m editing, and let’s say I want to pause a video that I’m watching on my other monitor. I click on it and go back into the shortcut, but it takes a while to get the app interactable again (ex. clicking on a clip I imported).

What is your Shotcut version (see Help > About Shotcut)? Is it 32-bit?
Can you repeat the problem? If so, what are the steps?

This reminds me of strange behavior the people see when external applications are interfering. For example antivrius or Grammarly
If you have grammarly, try to remove it.
If you have anti-virus programs running, temporarily disable them. If disabling antivirus helps reduce the lag, there are usually settings in the antivirus programs to make exceptions for specific programs.
