I amusing ver. 20.11.28.

Is there an APPLY button or feature to apply the changes to the clip without having to save it by exporting each time?

Hit the SAVE button (or menu item File->Save) at the top to save your changes as an MLT file

By design, Shotcut does not change your clips.
Shotcut saves your work multiple ways, primarily these two:

  • The project file, or MLT. which keeps the record of how to make the final product, as specified by you in your editing.
  • The exported file(s).
