Shotcut doesn’t have motion tracking. So whatever the method you use, you will need to work almost frame by frame.

You can create (and animate) colored shapes with the Glaxnimate app included in the latest version of Shotcut. and use blend modes to color the eyes

Mask: Chroma Key Video Filter
