I’m having trouble doing something relatively simple, with basic transitions. When I select the clock transition, it appears transparent; in KDEnlive, there’s a “make black” option.
Let’s see if I can catch up, almost there.

You have done the transition correctly in Shotcut.
To duplicate your bottom image:
Stack a transition on top of the other one.

Example #2: Remove the clips from the left and right of the transition on track V2.
I’m sure there is some other elegant way of creating this transition.

If you are after something different than what your example shows, perhaps export from another program. Upload the transition video here. Others may be able to assist you.
Well, they’re just ways of doing things. It would just be a liquid transition, like in Terminator 2 or when the Predator became invisible…
Avidemux is very rigid, but you can do anything!
